Cool it fast. Baked mac and cheese in a deep dish cools very slowly, so divide it into shallow containers and refrigerate within two hours rather than leaving the dish out or putting it in whole.
Reheat with a splash of milk stirred in, covered, to 165°F. The sauce tightens and turns grainy in the fridge as the starch retrogrades and the cheese proteins clump, and added liquid plus gentle heat brings it back.
Freezing is workable but the sauce often breaks on thawing. A béchamel-based sauce freezes better than one made by melting cheese directly, because the flour-based roux is a more stable emulsion.

Mac and cheese pairs a cooked starch with a large quantity of dairy, and it inherits the vulnerabilities of both.
The pasta brings Bacillus cereus, whose spores survive cooking and whose toxin is heat-stable, so slow cooling is a real hazard that reheating does not fix. The cheese sauce brings a high-moisture, high-protein, near-neutral-pH medium with no acidity or salt concentration sufficient to inhibit growth. Baked in a deep dish, the combination cools very slowly.
The dish is also frequently held warm on a buffet or a stovetop for extended periods, which is exactly the condition Clostridium perfringens exploits.
Separately, the texture change you see in refrigerated mac and cheese is not spoilage. Starch molecules recrystallize as they cool — the same retrogradation that makes bread go stale — and the cheese emulsion tightens as the fat solidifies. Both are reversible with gentle heat and a little added liquid.
Real spoilage shows as a sour smell rather than a cheesy one, an oily separated surface with an off odor, sliminess, or mold. Boxed mac and cheese made with powdered sauce behaves the same way once prepared — the shelf-stable powder gives it no advantage after cooking.
